چکیده

The Shine-Dalgarno (SD) sequence [4] of E. coli is known to be a signal to initiate translation. The widely accepted model is that the 3’ end of 16S rRNA base-pairs with the SD sequence in the first step of ribosome binding to mRNA. However, archaebacteria have been supposed to have systems of translation different from those of eubacteria and eucaryotes. Further, some eubacteria, such as M. genitalium, do not seem to have SD-like sequences. Rather than directly displaying consensus sequences using software such as Sequence Logos [3], we have developed a method to systematically analyze base-pairing potentials between the 3’ end of 16S rRNA and the 5’ UTRs of all genes. The base-pairing potentials between the two sequences are calculated as free-energy values, and those values at each position in the 5’ UTR are averaged over all of the genes, in order to visualize the base-pairing trend of the organism as a whole.

Analysis of base-pairing potentials between 16S rRNA and 5' UTR for translation initiation in various prokaryotes

MOTIVATION It is well accepted that the 3' end of 16S rRNA is directly involved in prokaryotic translation initiation by pairing with the Shine-Dalgarno (SD) sequence, which is located in the ribosome-binding site of mRNA. According to Shine and Dalgarno, Escherichia coli 's 5' UTR has the pattern of 'AGGAGG' (SD sequence), which is complementary to the 3' end sequence of 16S rRNA. In this work...

Paenibacillus macerans possesses two types of 16S rDNA copies in a genome with a length difference of twelve base pairs.

Two Paenibacillus macerans strains, JCM 2500T and MCRI 12, exhibited two types of 16S rDNA copies in their genomes, accompanied by a length difference of 12 bp at positions 203 to 214 (Escherichia coli numbering). The long-type sequences were newly identified for P. macerans 16S rDNA, and the copy numbers were different between the two strains. Both types of 16S rRNA were expressed in each stra...

Organization and expression of the 16S, 23S and 5S ribosomal RNA genes from the archaebacterium Thermoplasma acidophilum.

To elucidate the organization of the transcription units encoding the 16S, 23S and 5S rRNAs in the archaebacterium Thermoplasma acidophilum, the nucleotide sequences flanking the three rRNA genes were determined, and the 5' and 3' termini of the rRNA transcripts were mapped by primer extension and nuclease S1 protection. The results show that each of the rRNAs is transcribed separately, consist...

Base pairing between U3 small nucleolar RNA and the 5' end of 18S rRNA is required for pre-rRNA processing.

The loop of a stem structure close to the 5' end of the 18S rRNA is complementary to the box A region of the U3 small nucleolar RNA (snoRNA). Substitution of the 18S loop nucleotides inhibited pre-rRNA cleavage at site A(1), the 5' end of the 18S rRNA, and at site A(2), located 1.9 kb away in internal transcribed spacer 1. This inhibition was largely suppressed by a compensatory mutation in U3,...

Enhancement of translation by the downstream box does not involve base pairing of mRNA with the penultimate stem sequence of 16S rRNA.

The downstream box (DB) is a sequence element that enhances translation of several bacterial and phage mRNAs. It has been proposed that the DB enhances translation by base pairing transiently to bases 1469-1483 of 16S rRNA, the so-called anti-DB, during the initiation phase of translation. We have tested this model of enhancer action by constructing mutations in the anti-DB that alter its mRNA ...
